EcoStruxure Hybrid DCS [4.3 SP1]: I have two Application licenses. SWPE_APPL_Small with 1250 Instances and SWPE_APPL_ExtraSmall with 500 Instances. However, I have only 1250 instances available.

Only  ONE Application License can reside on a System Server. So if you need more than 1250 instances you will need to order it via sales, an upgrade from Small to Medium (or even higher as per your requirements) which will provide you maximum of 3000 instances.
